I have created a table which has drop down lists for people to select from to ensure consistency of terminology, does this matter if it is still in place when converting into a pivot table? Or should the raw data be completely clean and free from any drop downs?

Data validation in source data for PivotTables is fine. Of course if anyone makes a change to the selection in the data validation list you'll want to refresh the PivotTable.
